Shopify bookkeeping: reconcile every gateway, know your real margin

A Shopify order touches at least three systems that never agree on their own: the store that recorded the sale, the gateway that took the money, and the 3PL that shipped the box. DTC bookkeeping is the discipline of forcing those three to reconcile every month — plus a fourth ledger most brands forget, the state sales tax you owe on US orders. We run that close for Canadian brands selling into the US.

One order, three systems — and why they never agree

Your Shopify sales report, your bank deposits, and your 3PL stock count will disagree every single month, and the disagreement is normal — it is timing, fees, and returns. The mistake is booking any one of them as the truth. We treat Shopify as the sales ledger, gateway payout reports as the cash ledger, and the 3PL report as the inventory ledger, then reconcile all three in QuickBooks Online or Xero so the differences are explained, not ignored.

That structure is also what makes tax season boring, in the good way: revenue for the T2 or T2125 comes off reconciled books, not a Shopify export someone hopes is right.

Tooling matters here. We typically pair QuickBooks Online with A2X for Shopify so payout summaries post automatically, then layer manual reconciliations for PayPal and the BNPL providers automation does not fully cover. The point is not automation for its own sake — it is that every automated entry still gets reviewed against a source report.

Multi-gateway payouts, refunds, and chargebacks

Most brands run three or more gateways at once, and each one nets out different things before the money lands. Booking deposits as revenue therefore undercounts sales by a different percentage per gateway — which is why blended margin numbers drift.

Chargebacks get their own treatment: the disputed amount is a receivable while you fight it, the dispute fee is an expense either way, and a lost dispute becomes contra-revenue. Refund volume is tracked as its own line — a rising refund rate is an operations signal your P&L should surface, not bury.

Landed cost, 3PL inventory, and COGS you can defend

A unit's real cost is its landed cost: supplier invoice plus inbound freight, customs duties, brokerage, and inbound 3PL receiving fees. We capitalize all of it into inventory and release it through COGS as units ship, so gross margin reflects reality instead of whichever invoices cleared the bank that month.

  • Monthly 3PL reconciliation — the warehouse stock report against the books, with shrinkage, damaged returns, and receiving discrepancies booked, not accumulated silently.
  • Returns that restock get cost added back; returns that are scrapped do not — a distinction that materially moves margin for apparel brands.
  • Storage and pick fees stay in fulfilment expense, separate from COGS, so product margin and operating cost do not blur together.

Sales tax by state, GST/HST at home

Unlike Amazon, Shopify is not a marketplace facilitator — you are liable for US state sales tax wherever you have nexus, and Shopify only collects what you configure it to collect. Economic nexus commonly triggers around US$100,000 of sales into a state, so a growing Canadian brand crosses thresholds without noticing. Every dollar of tax collected is booked to a liability by state, never to revenue, and the liability schedule tells you exactly what each state filing should show.

At home, Canadian orders carry GST/HST by province while orders shipped to US customers are zero-rated exports — reported on the GST34, just at 0%. Nexus strategy, registrations, and the US filings themselves are covered by our cross-border accounting for Shopify sellers.

Ad spend, FX, and the margin that matters

For most DTC brands the largest cost after product is Meta and Google, billed in USD to a credit card on odd cycles — so we accrue ad spend to the month the ads ran and convert at the right rate, keeping contribution margin honest. The management view we close each month shows revenue by channel, margin after fulfilment and ads, and cash by currency. When you are ready for forecasting on top of clean books, that is where our bookkeeping engagement hands off to advisory.

Every close ends with a short written summary: what moved, why, and the two or three numbers worth acting on. The fee is fixed and quoted after a discovery call, so the cost of clean books never scales against you in Q4.

Common questions.

Why do my Shopify reports never match my bank deposits?

Because deposits are net of gateway fees, refunds, and chargeback holds, and each gateway pays on its own schedule. Reconciling payout reports back to gross orders is the core of DTC bookkeeping, and it is what we do monthly.

Does Shopify handle US sales tax for me?

No. Shopify collects only what you configure and remits nothing — the liability is yours wherever you have nexus. We track collected tax by state so registrations and filings are based on real numbers.

Can you work with our 3PL reports?

Yes. We reconcile your 3PL stock and activity reports against the books monthly, booking shrinkage, restocked returns, and receiving discrepancies so inventory and COGS stay defensible.
